Cause
If users replace a Seamless Shortcut with the original file, when the SharePoint Archiving Task processes the Library, the item is reverted to a Shortcut.
The SharePoint Archiving Task attempts to identify items that have had their hidden version incremented as a result of actions such as editing the item’s properties (and then clicking Cancel) or generating a preview of the item via the Office Web App. The issue occurs due to a timing issue where the item is reverted to a Seamless Shortcut but the content in the Archive is deleted following the logic to create a new Saveset, which is effectively not created.
Resolution
This issue has been addressed in the following release available from

Enterprise Vault 12.2
Issue/Introduction
Data loss may occur when a seamless shortcut is replaced with a file of the same name.
It is limited to SharePoint implementations hosting Site Libraries where versioning is not enabled. If versioning is enabled, this issue will not occur.
This issue has been identified with different versions under EV 12.x. It is possible that this issue could also occur with previous versions of EV.
